Yasuaki Kano has his eccentric ways like running out of the hospital and saying that he wants to eat a banana late at night. Hisashi Tanaka thinks Yasuaki Kano is a lovely person. The criminal library, dubbed the “Red Museum”, is a police facility that stores the investigation materials and evidence of major crimes where the statute of limitations has run out. Its director Saeko Hiiro is impassive and not good at communicating with people. One day, Satoshi Terada of the Tokyo Metropolitan Police Department’s First Investigative Division is assigned to be Saeko’s subordinate. Although he is bewildered by Saeko’s dispassionate demeanor, Terada starts to organize the data which is the primary responsibility of the museum. He encounters a traffic accident on the way to collect evidence. A truck has hit someone. When Terada rushes over, the victim utters the mysterious words “25 years ago... murder swap” and breathes his last. Once Saeko hears this, she declares a reinvestigation.

Six high school tennis clubmates, including railroad investigator Noriko Hanamura, are going on a day trip to Kawaguchi Lake. However, one of them, Ayako Hirayama, does not show up even after the arranged time for the meet-up has passed. Magazine writer Yumi Tachiki, who planned the trip, calls Ayako but gets no answer, so Noriko and the others, believing Ayako will catch up with them, proceed to their destination. Even though Yumi and Noriko call Ayako many times, she does not answer. Yumi receives an urgent work request after arriving at Tenjozan Park by ropeway, so Noriko and the others return to Tokyo leaving Yumi at the mountain. None of them had any contact with Ayako the entire day. That night, Noriko receives a call from the Yamanashi Prefectural Police informing her that Yumi's body has been found stabbed in Tenjozan Park. One of the ropeway employees happened to witness a mysterious woman wearing a hat and a mask following Yumi down the mountain trail that evening...

Jun Hashimoto is a sci-fi novel writer, but he isn't popular at all. He lives off of his savings. One day, his editor Tateyama assigns him a job: he is to write a "love" themed short story for a web magazine oriented towards youths. At first Jun refuses, because he has never written a love story before, but Tateyama pushes him to write one. The deadline is imminent. Jun's childhood friend Keisuke Murata then appears in front of him. Jun complains to Keisuke that he can't write, but while talking to him, he comes up with an idea.

Journalist Kayama Seiji who is covering the war zone, gets shocking news that Shinozuka Yoshio, the criminal serving time for the murder of a young girl 12 years ago, is actually innocent. At that time, Kayama reported on that case. Convinced that Shinozuka was the criminal, Kayama had proceeded to write the news stories, but he is proved to be wrong after the passage of 12 years. Shinozuka's lawyer, Ishihara Yoko, holds a press conference where she criticises the sloppy investigation by the police and speaks of suing for the suffering during the 12 years that Shinozuka had lost. However, Shinozuka's daughter, Miho has mixed feelings for her father who is released from prison at this late stage. The victim's older sister, Hiroko, also finds it difficult to accept this reality. The detective Asada Kunio watches the press conference with a grim look. He was the person who had put Shinozuka behind bars. Asada had sent an innocent man to jail as a criminal. Kayama had made him into a criminal and fanned public opinion. Now they have to start to face the fact that he was wrongly convicted.

Set one year after the fight between detectives Saya Toma, Takeru Sebumi, and Satoshi Chii. More confrontations ensues between the detectives at the Unidentified Crimes Unit of the Tokyo Metropolitan Police Department. Takeru Sebumi returns after taking a break due to his eye problems. Kenzo Ichiyanagi is appointed section chief, while Kotaro Nonomura is demoted. New member Shu Kikkawa joins the team.

Four young people have been arrested for crimes they did not commit. When one of them learns that his daughter is in a critical condition because of an incurable heart ailment, he decides to break out of the jail. He is joined by three other prisoners who also decide to break out of jail. Although their motives and backgrounds are different, all of them are innocent and there are reasons why they cannot wait till their release. They have to get out of jail as soon as they can. So they band together and begin to plan their escape in order to accomplish their goals. Bound for Tokyo, they have to overcome frequent challenges for the sake of their families and loved ones.

Like the original series, "SPEC" will revolve around a pair of police detectives as part of a special division solving difficult cases (Mishou). Touma Saya is a woman with an IQ of 201 and an inability to "read the atmosphere" in social situations. Due to a previous case, her left arm is in a sling. Her partner Sebumi Takeru used to be the star performer of the Metropolitan Police. After some incident however, he was transferred to Mishou. Those two track down offenders with special abilities(SPEC) who managed to get away with their crimes.

The manga has also been adapted into a drama series, which aired on October 11, 2008, starring Haruma Miura. The second season of the manga began in Weekly Shōnen Magazine number 46 released on October 14, 2009, and the second season of the drama adaption began airing on January 23, 2010. Kodansha's USA division will release the first volume in June 2011.
